Let your team decide. 'Individuals and interactions over processes and tools' states the manifesto. 
Ideally user stories should be tokens of conversation between your developers and your clients, so your developers would be writing them.

We're trying Jira and to date I'm not liking it. It feels like its getting in the way. 

If you're trying to manage your records for billing or something similar 'by the backdoor' as I've seen managers choosing 'Agile' PM tools do, I think that's a different question.

As for SaaS i think we should endeavour to support our own internal Ruby economy by paying for tools like Github and Pivotal Tracker.
